A great food spot with a play area is actually across the river in Cambridge. It is called Full Moon on Huron Ave.
In Boston, Aura has a family friendly menu. I have never been there, but it is a high end restaurant that is aiming to be more family friendly.
For pizza, Bertucci’s is a great Boston spot. They give kids dough to play with and the food is usually pretty good (it’s sort of a local chain so service and quality varies a bit).
In Cambridge also there is Henrietta’s Table which is really fresh and local food. They are very child-friendly and are located at the Charles Hotel.
For date night either without the kids or with a really well behaved child….I recommend:
